One thing I notice is that one video is a 4x3 aspect ratio and the other is a 16x9 ratio.
 Other than that, can't really help, as I use MPC for composites... easier to use.

I believe what is happening here is the app is transposing the data in your settings whenever the aspect ratio changes. My VTM app does the same when ever I select anything other than the "crystal" configuration.
