It goes against things that have been mentioned in the past about the ability of regeneration regenerating the entire body.

After all of this time, I guess it's not much of a spoiler.
The Master turned the time lords he previously murdered into Cybermen.
Which, doesn't make sense, since they should have been able to regenerate. In one of the Matt Smith era episodes, when they tried to take over the Doctor, it was mentioned he only had to regenerate to be rid of their influence.
And a few other odd things that don't make sense about their being turned Cyberlords are things that seemed to be ignored and/or forgotten.
